Attack rate, damage, crit increase bonuses.
Sorry if this is a mega newbie question, but in during main mission when you upgrade your attack rate, damage, or crit increase, does it apply to all your weapons or just the one that's associated with it (missiles for crit, main for damage, wing for rate)?

It applies to all.

just to piggy back on their question, does the "increase crit. rate" bonus you get from leveling up your ultimate bomb ALSO apply to all of your weapons or only your bomb?

No, I don't think so. Pretty sure it only applies to the bomb.
