Yes, a thing racism does is it groups people based on superficial qualities. In Zootopia's world, the distinction between predator and prey is meaningless. It's a superficial quality because the genetically programmed instincts of the carnivores to hunt and kill herbivores isn't present. Their fears are based on something that is blatantly not true, just like with real life racism.

It's not a perfect allegory, but they wouldn't have been able to do that while still including all the size difference jokes. Like the hamster city, or that tiny mafia leader. Those jokes, and all the other character designs, wouldn't be possible.
The allegory works well enough, and it let the creators play around with more creative characters.
