Elite military unit (FOXHOUND) goes rogue and hijacks a nuke base in Alaska on the island of Shadow Moses. Island Contains MG REX a nuke robot specially made to evade detection and use a railgun to launch nuke warheads. Snake gets on the island, and DARPA chief Donald Anderson and ARMS tech Kevin Baker president both die of heart attack’s (weirdly). Snake fights revolver Ocelot and ocelot loses an arm from a cyborg ninja (snakes dead friend Gray Fox) and meets his bosses niece Meryl. Bit of action later: with help from Dr. Hal Emmerich (Otacon), snake defeats FOXHOUND (Sniper Wolf, Cyborg Ninja and Revolver Ocelot, who were all also clones of big boss but in a less efficient way) and finds himself in a one on one fight with liquid. It turns out snake is twins with the Foxhound leader liquid who was posing as Master Miller the entire time. Miller was found dead in his house. (and also the POTUS?). They're both clones of Big Boss. Stuff goes down, the Metal Gear Rex is destroyed. Back in the US, campbell is arrested (probably killed) for giving snake leaked info that the sec of defense was going to bomb the whole island to cover up the nuke scandal and gene soldier cloning. Turns out Snake has an Anti-foxhound virus. Snake and his brother liquid, will die someday due to this virus. Snake fights Liquid, knocks him into the depths of the laboratory (presumed dead) and saves campbell’s niece, Meryl. Which is actually Campbell’s daughter. They escape with the help of Otocon who stayed behind (presumed dead). The craziest car fleeing seen to the service happens and snake and Meryl fight liquid again. At the surface, liquid dies of foxdie. Colonel campbel calls saying sec of defense is now arrested and the bomb are called off. Snake, meryl and Otocon will be okay Snake and Meryl decide to escape together and enjoy life for once to who know wear.
