My interpretation is that when he was rebuilt, he was a SWORD weapon running one of their own AIs designed to be controlled. Once Wanda's conditional Vison unlocked his memories, the SWORD AI matrix became irreversibly altered and intertwined with the identity and memories of Vision, but could not fully adhere to them because he never actually experienced those memories himself, he was basically just shown a story of a life he's not entirely sure he can claim as his.

I'd say it's fair to assume that buried underneath this entire existential crisis, there's the complicated feelings he has for Wanda that he's not ready to confront, neither to accept or deny. Also reconnecting with Wanda will be undoubtedly awkward considering that their last interaction was him trying to crush her skull, so it's probably best he get his ducks in a row first.
