I think my advisor will be fine saying that I have been working on the federal funded projects. But it seems like they want my advisor to say that I am critical and indispensable to the funded research.

Does this work for paper-filed?

I was told the same. I did 3 dependent and 1 independent because I felt that like 1 independent was necessary just in case. While preparing the proposed endeavor, they specified that dependent letters are favored now. So I think that should also support your case.
